Vipers could not go past the first hurdle in their maiden continental assignment.
The Ugandan champions were defeated 2-0 by Nigerian side Enyimba who eliminated them from the CAF champions league.
The seven-time Nigerian champions scored either side of the half to make light-work of Vipers in Port Harcourt.
Former Nigerian top scorer Mfom Udoh shot Enyimba into the lead on 34 minutes, converting from the penalty spot.
The lead was a huge relief for coach Paul Aigbogun, who had led the Elephants to three successive defeats and was facing severe pressure from fans.
The goal on the other hand rattled Vipers, who, thereafter, took the game to the Nigerians but found the defence line led by Chinedu Udorji solid, resorting to long shots that did little to trouble goalkeeper Femi Thomas.
At the hour mark Udoh made it two for the Elephants. He rounded off his marker to volley in the decisive goal.
The loss leaves one Ugandan team in the continental race.
SC Villa booked a first round slot in the CAF Confederations Cup after beating Sudan's Khartoum Watani home and away.
