Ismailia, who won the first leg by the same margin, came through 6-2 on aggregate.
Ahmed Fathi, Dramane Traore and Mohsen Abougreisha scored for the visitors, who led 2-1 at half-time before a capacity 40,000 crowd at El-Menzah Stadium. Skander Souayah converted a penalty for the local club.
Moroccan referee Mohamed Guezzaz kept control of an often niggling encounter and sent off Jaouhar Mnari of Esperence in the first half and Mohamed Younes of Ismailia in the second.
